Shopify is a bit tricky. I understand you want to be able to directly reply comments and you want your reply to appear under the main comment. This is what you get out of the box when you install WordPress as your blogging CMS. But Shopify is primarily an ecommerce website and selling online is their strength.
However, you can still go around it and reply your users comments. You cannot, unfortunately, do this from the admin panel. But what you can do is to go to your front page and reply the user with your email. This solves the problem. Alternatively, you can search out paid apps.
The disadvantage of paid apps in shopify is that it can slow down the speed and performance of your store and most of the apps are subscription based and not one time payment.
